When that used to happen on my turntable and it wasn't a case of the stylus needing to be cleaned, I would take the short wires going from the stylus pins to the pins on the turntable arm off one at a time and use Caig DeoxIT red on them. Then I would do the same with the RCAs going to the preamp. The signals are very low level so it doesn't take much corrosion to cause a bit of trouble.
Also have you plugged some other low-level source into the phono inputs to see if its specific to the phono section? If its affecting both channels it could be something in the common ground going to or in the preamp.
